- Mystic Box could only be used with Dark Magician. It destroyed one card on the opponent's side of the field.
- Yugi first used this in his Tag Duel with Joey against the Paradox Brothers. He uses it to have his Dark Magician switch places with the brothers' Jirai Gumo, destroying Jirai Gumo in the process.
- Against Seto Kaiba outside Pegasus' castle, Yugi used this card to destroy Seto's Ancient Lamp, allowing Dark Magician to destroy La Jinn the Mystical Genie of the Lamp.
- The card's effect was different again in the final duel between Yugi and Pegasus; Pegasus had his Relinquished equipped with Yugi's Dark Magician and a Jigen Bakudan on his side of the field. When Yugi played Mystic Box, it freed Dark Magician from Relinquished and put Jigen Bakudan in its place.
- In episode 129, this card is seen in a flashback Yugi has when he remembers the last time he used "Exchange" and how the latter card helped him save Joey from Marik's mind control.
