Players can see Seto and Mokuba discussing an attempt to hack KaibaCorp's computers during the game's introduction, but the player only meets Seto proper the day after facing Bandit Keith. He upgrades the Duel Disks of everyone in the area so that they can search for Keith after the sun sets.

Seto takes part in the Expert Cup, and for most of the rest of the game, he can be found for duels in the second map during nights.

After the Expert Cup, Ishizu Ishtar stages a duel between the player and Seto to decide which duelist is more worthy of the second Egyptian God Card she has in her possession.
