Yami Bakura first appears after the player defeats Ishizu Ishtar for the third time. Bakura will begin appearing in the second map, and if the player encounters him several times at night, Yami Bakura will surface and challenge the player to a Shadow Game.

The player faces Yami Bakura again in the Expert Cup Finals as their second opponent. He must be defeated in a Match to proceed with the storyline.

After beating the game, Yami Bakura can intercept the player for more Shadow Games when navigating through the second map at night.
