Summary
Multiple dimensions begin disintegrating in multiple spirals as they are bathed in golden light. Within one of these dimensions, the space station rests suspended above Earth. Inside, Seto Kaiba observes the Millennium Puzzle, suspended in a force field, but with two pieces missing.
In Kul Elna, the Shrine of the Underworld is being excavated by KaibaCorp with the aid of local workers, with a blue-robed young man amongst among them. After "encouraging" the workers to keep to schedule, one of the KaibaCorp suits takes out a device, displaying an image of the Millennium Puzzle being worn by Yugi Muto, wondering if it is really down there. He exits the shrine just as a helicopter carrying Mokuba Kaiba flies past. Mokuba phones his brother, reassuring him that they'll will find it.
At Kame Game, Yugi is leaving to go to school, but is stopped by Solomon Muto, who comments that he hasn't has not seen Téa Gardner recently, and he asks if they still walk to school together; Yugi protests in embarrassment that only kids do that. Nevertheless, Yugi leaves and at a flight of stairs, meets Téa, who greets him with a shoulder bump.
Joey Wheeler hurriedly cycles to school. His carelessness causes him to get soaked by Sanpei emptying a bucket of water and knock over a policeman. Yugi and Téa arrive at school, where they spot Ryo Bakura, who is being obsessed over by a group of his fangirlsfanclub. Joey catches up with Tristan Taylor and with one minute before the school gate closes, Tristan gets onto the back of Joey's bike. The two speed downhill and get inside the gate, just as Mr. Karita shuts it.
At lunchtime on the roof of the school, Yugi and his friends discuss their futures. Téa has been accepted for a study abroad program and wishes to become a professional dancer. Tristan is unhappy with the job he has lined up working in his father's factory. Joey would like to become a professional Duelist and claims the is no one out there who can stop him, but Tristan points that their math teacher can, having confiscated Joey's Duel Disk for polishing it in class. Téa encourages Yugi to tell the group his plan. He reckons he will stay working in Kame Game, helping his grandfather, but also intends to design on his own games, hoping that one day he will invent one that they can all play together. Joey proposes a pact that they all meet up to play Yugi's game after it makes it big. Yugi is worried that they're are getting overly faithful of his success, but Téa assures him he can do it.
When Yugi and his friends return to class, they spot a student sitting in the corner. They think that they remember him being in their class all year, but struggle to think of his name, before Tristan finally recalls it as Aigami.
After school, Yugi is walking home with Joey and Téa. Joey has had his Duel Disk returned to him. As Yugi looks through his Deck, with "Dark Magician" on the top, he thinks of Atem and pauses. Joey asks him what is wrong and although Yugi initially insists it is nothing, Joey and Tea realize he is thinking of Atem. Joey reassures Yugi that it is impossible to forget Atem after the time they spent together. Yugi reflects on the Ceremonial Battle, remembering himself sealing "Monster Reborn" in "Gold Sarcophagus" to stop "Slifer the Sky Dragon" before defeating Atem with "Silent Magician", Atem walking through the Doorway to the Underworld and the Millennium Items falling into the depths of the Earth, with the Puzzle shattering once again as it vanished.

Joey notices Aigami on the bank below the bridge being harassed by Scud and his gang, with Scud commenting on Aigami's cute face and making provocative remarks. Joey jumps down from the bridge (almost losing his balance) and approaches the group intending to fight them if he needs to. Scud and his companions let the matter drop for the time being and leave Aigami alone, but Scud instructs Aigami to meet him at the KaibaCorp construction site later and threatens him should he not show up. Aigami thanks Joey, Téa and Yugi insists that he is fine, before leaving.
After nightfall, Aigami shows up at the construction site, where Scud and his gang wait with a video camera to record Aigami and threaten him with various weapons, explaining that today's lesson is "pain". As the bullies snicker, Aigami is silent at first, but he soon begins to laugh as well and asks the gang how long he has been in their memories and if they are aware that he has altered them (in the dub, he simply tells them that they must vanish as they mean their threats). He materializes a stone cube with the Eye of Wdjat emblazoned on the corner in his hand, and the lights go out. Numerous children with glowing eyes fade into existence and surround the gang. A triangular symbol appears on Aigami's forehead, and Scud is stricken by a feeling, dropping his camera as his body begins to glow and disintegrate into golden dust, screaming as he vanishes. The rest of Scud's gang suffer the same fate, shrieking in terror. The deed done, the ghostly children all vanish, as does Aigami's cube. As Aigami walks away, Scud's camera continues to record him - but Aigami returns and picks it up without noticing it initially.

In a church-like setting, Atem walks through a set of doors, where Kaiba has been waiting for him, ready to Duel using Kaiba's new Duel Disk. As Kaiba activates the Disk, data streams through the air and enters the device. Atem confidently accepts his challenge, Dueling with his KaibaCorp Duel Disk.
Kaiba begins the Duel, using a virtual Deck, hand, and Duel Disk blade. He fuses his three "Blue-Eyes White Dragons" to Fusion Summon "Neo Blue-Eyes Ultimate Dragon" and Sets a card. Undaunted, Atem pays 1000 LP with "Dark Magic Veil" to call out "Dark Magician", before attempting to destroy "Neo Blue-Eyes Ultimate Dragon" with "Thousand Knives". Kaiba intercepts the move by using "Dark Sacrifice" to make "Saggi the Dark Clown" the new target, and Atem Sets two cards to end his turn. On his next turn, Kaiba immediately attacks with "Neo Blue-Eyes Ultimate Dragon", appearing to successfully destroy "Dark Magician", but Atem has imprisoned their monsters for two turns with "Time Chain", though he still takes the 2000 points of battle damage. Kaiba is forced to end his turn with only a new face-down card to defend himself.
As Atem fights back using "Celtic Guard of Noble Arms" and "Celtic Guardian" to reduce Kaiba's LP and replenish his hand, Kaiba reflects on his previous losses to the Pharaoh, which have left him with deep scars of defeat. He brings out "Kaiser Vorse Raider", which destroys "Celtic Guardian", intending to repay the Pharaoh by inflicting upon him an even greater defeat and Sets another card.
But as the smoke fades, Kaiba reveals that he knew Atem would set him up, so he had the "Enhanced Counter" Trap Card ready to convert that damage into ATK for his own monster. "Neo Blue-Eyes Ultimate Dragon" attacks the mirror monster with 9000 ATK, defeating Atem and blowing his image away.
The Duel is revealed to have taken place in a virtual reality on board the KaibaCorp space station. One of Kaiba's scientists hands him a bottle of water and comments on how well the Duel Links Solid Vision system is performing, but though Kaiba agrees with their assessment of their technology, he is not happy. He deems the Duel imperfect, because despite the accuracy and fine-tuning of his recreation of Atem, it was not the real thing. In frustration, he crushes the bottle in his hand and tosses it aside, vowing that he will find Atem and that he can't cannot hide forever. Mokuba contacts the space station, informed Kaiba that they've have found it - and sure enough, the pieces of the Millennium Puzzle can bee be seen in the shaft at the excavation.
At the mall, Yugi, Téa, Tristan and Bakura are sitting at Devlin's cafe, being served by Duke Devlin. Yugi reads news of Scud and his gang's disappearance, and he, Téa and Duke note that it is only one of many cases of people mysteriously disappearing recently. Bakura mentions that the person responsible could be watching them, but Téa accredits that paranoia to Bakura's fangirlsfanclub, who are spying on him from behind a pillar, much to Bakura's exasperation. Nearby, an attendant wearing a dog costume hands out a balloon to a little girl. Tristan repairs Joey's Duel Disk at the table, which Duke remarks is brave of him, as he could get blamed for breaking it.
Kaiba suddenly appears on screens across the mall and introduces his new Duel Disk, which he explains will be demonstrated in an exhibition Duel at Kaiba Land. The person in the dog costume takes off his mask, revealing himself to be Joey, and Joey groans that he will not be able to afford the new Duel Disk and Tristan suggests that he will need to get another part-time job. Annoyed, Joey accuses Tristan of breaking his Duel Disk (despite having asked him to fix it) and insists that Tristan now owes him for it. The two get into a fight and their antics cause a girl to lose a balloon that Joey handed out. Téa tries to break them up, but Joey eats her ice cream while continuing to fight. Joey's boss, Mr. Clown, sees this and lectures Joey on the importance of his job.

As the balloon passes the balcony on the next floor, Aigami appears on the balcony and watches Yugi and his friends. Simultaneously, he exists in a plateau above the clouds. Seven pillars, each depicting a Millennium Item, rest on a dais, and Aigami touches one of them, recalling the teachings of his Master, Shin, and the promise that when the Pharaoh left the world, the power of the Plana would be granted, but were he to return, it would be recanted. His ghostly followers all crowd the area below him, fading in and out of reality. Only a small girl and the blue-robed man remain corporeal alongside Aigami as the girl begs Aigami, calling him "Diva", that he must not give into his dark urges. Aigami reflects further back to when he and they were alone and thirsty in Egypt as she gave him a cup of water. Heedless of the girl's words, Aigami departs the plateau, and is followed by the blue-robed man.
Back at the mall, the blue-robed man calls to Diva a few times before Aigami takes notice. He tries to talk him out of the revenge he knows he is considering, stating that it is not the target's fault or what their mentor would have wanted. Aigami replies that it is not revenge, but justice; there is nothing wrong with eradicating evil, least of all him. He watches Yugi and Bakura as Téa tries to break Joey and Tristan up. The man, Mani, then senses something, and he gasps that "it" has been found, just as they had feared, and he and Aigami teleport away.
In Kul Elna, Mokuba and Roland are waiting for Kaiba, who soon arrives in his Blue-Eyes White Dragon jet, leaping out before it can even hit the ground. The group enter the Shrine of the Underworld and Kaiba notes that this was the location of the Ceremonial Battle. He and Mokuba walk towards the disassembled Millennium Puzzle, whose pieces are being scanned by a computer. Mokuba asks how Kaiba plans on reconstructing the Puzzle, when it took Yugi eight years to do so and Kaiba notes that Yugi was only a child when he did it. Kaiba orders his staff to move it as soon as possible, as he plans to reassemble it today, but he is informed that it takes 30 minutes to disable the security system for the Millennium Puzzle's lock. To pass the time Kaiba says he shall have a Duel, revealing that he is aware of Aigami's presence among the crowd, and Kaiba calls him by his other name, "Diva". Aigami emerges from the crowd, and is impressed that Kaiba knows his real name. Kaiba asks how he is in Egypt, examining footage of "Aigami" having been in Domino City just minutes ago.
As Diva advances on Kaiba and Mani emerges from the crowd with four other children, one of the KaibaCorp suits sneaks up behind him, putting a gun to Diva's back. Diva briefly feigns surprise, but he mockingly lectures the man as he introduces them to the Plana, as his ghostly followers begin to teleport in. His Quantum Cube materializes above his hand again and, as he did with Scud, he slowly disintegrates the man who threatened him, explaining that he is being sent to another dimension that he may not enjoy. After witnessing this, the group of workers flee, leaving just Kaiba, Mokuba, and some KaibaCorp employees facing Diva, Mani, and the Plana.

Diva reveals to Mokuba that he is responsible for the worldwide disappearances and cites his victims as evil; and Kaiba is the worst of them all, desiring more and more power and control, a world where everyone serves him. He attempts to use his Cube on Kaiba, but Kaiba readies his Duel Disk, which counters the effect of the Cube and causes the Plana to retreat in terror, bar Mani. Kaiba yells, asking if Diva thinks he can defeat him with his own power. Diva instead challenges Kaiba to a Duel, which Kaiba accepts.
Diva's Cube transforms into a Duel Disk as pink cubes suffuse the area and create a vortex in the sky, and Mani urges him to be careful, as Kaiba is a powerful opponent. Kaiba makes the first move, and to his surprise, he finds that he can Summon his high-Level monsters without paying a cost of any kind. Diva explains that in this Duel they will be Dimension Summoning their monsters, and they will be allowed to choose the number of ATK and DEF that their monsters have by infusing them with their Spirit energy, but only up to their monsters' original ATK. Kaiba is fine with this, believing that the new rules will aid his victory, and he Dimension Summons "Krystal Dragon" and Sets a card, Spiriting his monster's ATK to its maximum 2500. Diva brings out "Vijam the Cubic Seed", but doesn't does not bother to Spirit his monster's ATK at all, merely Setting four cards. He reveals that when their monsters are destroyed, the battle damage that they take will be equal to their monster's ATK. Undaunted, Kaiba Dimension Summons another "Krystal Dragon" with maximum ATK, and attacks, but "Vijam" escapes the attack, and corrosive cubes cover Kaiba's Dragon, negating its effects. Kaiba attacks directly, but Diva uses "Cubic Ascension" to block the attack with another "Vijam", negating the effect of Kaiba's other "Krystal Dragon". But Kaiba uses "Dragon's Orb" to restore his monsters' effects, allowing him to use them to add two "Blue-Eyes" to his hand, which thus allows him to Dimension Summon "Blue-Eyes Alternative White Dragon". He attacks directly again, but Diva uses "Cubic Rebirth" to force Kaiba to Summon his other two "Blue-Eyes", and then negate their effects and reduce their ATK to zero, while also Summoning his third "Vijam".
Diva's two "Vijam" return on his next turn, and he transforms one into a new monster, "Dark Garnex the Cubic Beast", which gains 1000 ATK from the "Vijam" used to Summon it and destroys one of Kaiba's "Blue-Eyes". Though Kaiba takes no damage due to his monster's 0 ATK, Diva swiftly reverts "Dark Garnex" back into "Vijam", and then combines and transforms two of them into "Blade Garoodia the Cubic Beast", which is twice as powerful and can attack twice. He destroys the other two "Blue-Eyes", then once again reverts "Blade Garoodia" into two "Vijam", before combining all three into "Buster Gundil the Cubic Behemoth", a 3000 ATK monster that can attack three times. It blows away the two "Krystal Dragons" with ease, and this time their ATK comes out of Kaiba's LP, bringing him down to 3000 for "Buster Gundil" to finish him off. Kaiba is able to block the attack with "Counter Gate", which also allows him to draw a card, and if it's is a monster, he gets to Summon it. But Diva blocks that move too; reviving all five of Kaiba's destroyed Dragons with "Cubic Mandala" and negating their effects, leaving Kaiba with no room to Summon a new monster.
Despite the dire situation, Kaiba refuses to lose, since he must face "Yugi", before correcting himself and saying "Atem". Screaming in fury, Kaiba slams his hand onto the ground, causing light to erupt from the stone and shocking Diva. Kaiba draws a physical card rather than a virtual one and then all three of his "Blue-Eyes" vanish in a flash of light. The ground begins to shake and crack around them as a fissure opens behind Kaiba, seething with dark power. Then a massive blue giant with glowing red eyes and spiked armor emerges from the ground - it's "Obelisk the Tormentor"emerges from the ground. Diva and Mani are horrified that Kaiba was able to Summon one of the Pharaohpharaoh's Godss, and Kaiba sacrifices his remaining two "Krystal Dragons" to inflict the ATK of "Obelisk" to Diva. Diva protests that the presence of monsters affected by "Cubic Mandala" should prevent Kaiba's monsters from using their effects, but Kaiba reminds him that "Obelisk" isn't is not a monster; it's is a God. "Obelisk" attacks with "Fist of Fury", destroying "Buster Gundil" and bringing Diva down to 1000 LP through its effect and the Dimension Summon damage.
Diva snaps that he's is still standing, but the Duel is interrupted, as the computer finishes scanning the pieces of the Millennium Puzzle. Mokuba hooks the case containing the Puzzle to the KaibaCorp helicopter and flies away, taunting Diva, but Diva teleports up onto the case and with a glowing purple hand, reaches through the glass. Mokuba sees what Diva is doing and headbutts him, knocking him off the case. Kaiba concludes that he has what he needs and departs in his jet, but Diva watches the pair leave with a smile, clenching the hand that he used to reach into the case.
Back at the shrine, Mani notices the pit that the Puzzle had been excavated from is glowing, so he teleports into it and finds the prongs of the golden spikes Millennium Ring protruding from the rubble]]...
Joey wakes up on the top of a flying KaibaCorp blimp, where Kaiba is patronizingly towering over him. He taunts him about the new Duel Disk, saying that a commoner (凡骨 bonkotsu) like him will never be able to afford it and teasingly asks if he wants it (in the dub, he merely tells him that he's is not worthy). Joey falls off the blimp, but wakes from his dream, during the graduation rehearsal at school, falling out of his chair. On the stage, Yugi practices his speech, while Aigami stands at the back of the hall, only visible to the girl, who has just arrived. She refers to Aigami as "brother" and asks if he fought Kaiba. He comments on the resurrection of the Pharaoh, intending to prevent this by removing his vessel from the equation, but the girl protests that he's is going too far. Aigami hands her something and instructs her to keep it safe, and the girl disappears.
After the graduation rehearsal, Aigami approaches Yugi and his friends, expressing interest in getting to know them better. The group go bowling with Aigami and then head to a fast-food restaurant. The group tell Aigami stories about their adventures, Joey shows his "Red-Eyes Black Dragon" to Aigami and praises Yugi's Dueling skills. Aigami shows interest in Dueling Yugi, but Joey says that he will have to get through him first, so Yugi invites them to have a Duel tournament at his house.

Kaiba enters his space elevator, which takes him to the space station. He takes the pieces of the Millennium Puzzle to a chamber and inserts the capsule containing them into the floor, feeding them into a zero-gravity chamber where a computer begins to put the pieces together. It provides a six-hour estimate for completion, and Kaiba thinks to himself "Wait for me... Yugi".
At Kame Game, Yugi is preparing his Deck for the Duel tournament, when the girl enters the store. She notices the Millennium Puzzle box, which Yugi had been keeping his cards in and comments that is pretty. Yugi tidies it away and informs her that it is not for sale. The girl shows him the Plana Realm, explaining that she and Diva are students of Shadi Shin. As she returns him to the store, she states that her name is Sera and she begs Yugi to save her brother. When Yugi comes to, Sera has vanished, but Yugi feels something inside the Puzzle Box. He opens it to find a piece of the Millennium Puzzle.

At the space station, the computer has almost finished reassembling the Millennium Puzzle, but reports that two pieces are missing. At first, Kaiba says that this is impossible, but then he realizes that Diva must have taken them when he put his hand through the glass.
Bakura talks about how he stowed away in the cargo of a ship in Egypt when he was young, while his father searched for the Millennium Ring, but he stops talking, unsure why he is sharing this information. Aigami uses his powers on Bakura, who cries out that he does not want to remember. A group of Plana children appear and Joey tries to get Bakura to leave with him, but Bakura is paralyzed by his own trauma. Joey tries to punch Aigami, but Aigami sends Joey to another dimension, where he finds himself in a street, with other people walking past him. Aigami explains that this world is being sustained by Joey's memories, and that as soon as Joey forgets something it will disappear. Joey seems to take advantage of this and recreates a street he rides his bicycle down at the beginning of the movie, complete with Sanpei splashing a bucket of water on him like before. However, the water vanishes before it can hit him, and the people he recreated pay no attention to him. Aigami asks if Joey really thinks he can win a battle of wits with him, and decides to start erasing Joey's memories, causing the world to rapidly dissolve around him . (in In the dub, the process happens naturally. ; Aigami instead asks Joey how much he truly remembers; : his first breath? Every , every scent, every touch? His memories are fleeting and fragile.).
At the Kame Game Yugi is wondering where everyone is, Tristan arrives and informs him that he has found Joey's bicycle and Duel Disk abandoned, something Joey would never do. He takes Yugi on his motorbike to search for Joey and to meet with Téa.
Aigami approaches Bakura, who is cringing and panicking on the ground. Aigami laughs and asks if Bakura does not remember. He conjures a flashback, where Shadi sits with the group of children who would become the Plana, including Diva, Sera and Mani. The Tablet of the Pharaoh's Memories is nearby, with the Millennium Ring and Scales inside it. Shadi explains that three of the Millennium Items are weak to evil, three represent justice and that the Millennium Puzzle contains both justice and evil. He says to Aigami that he is on the same level as the person destined to solve the Millennium Puzzle. Shadi states that when the seven Millennium Items are gathered the door to a better world will open and that the children may travel there, because they have been chosen. The young Aigami thinks that he wants to go to that world and says that he is not afraid of anything, because of his friends and family, but Shadi replies that that it is his fear. (In the dub, this conversation does not discuss the Items or the spirit world; Shadi instead tells the children about the negativity of fear and the prophecy of the power of the Plana.)

Mr. Bakura enters the chamber and he is excited to see the Millennium Ring, having spent his life searching for it. He offers Shadi a bag of money for the item. Shadi explains that the Item is not for sale, but that he can put it on, so he can be tested to see if he is worthy (in the dub, he further tells Mr. Bakura that he has been warned of the dangers). Bakura's father puts the Ring on, ecstatic at the feeling, but after a few seconds shadows in the shape of snakes erupt from the Ring and blast him across the chamber away from the Item, prompting the young Bakura to emerge from his hiding place to help him. He runs to his father, who begs him to get the Ring. Bakura picks it up and it erupts with a dark purple light and the points begin to point towards his chest.
At Domino City Plaza, Aigami appears before Yugi and admits that he is a Plana, whose real name is Diva. He explains that the "Aigami" Yugi knew was merely an illusion, implanted in his memory.

Inside the dissolving dimension, Joey falls and his body begins to fade away with the rest of the world. However there is a flash of light and Joey sees Atem. Joey then finds himself back in his own world, where Yugi, Téa and Tristan and relieved to find him, but still worried about Bakura. Diva then disappears, calling Yugi and his friends interesting. Joey begins to tell Yugi about him seeing Atem, but stops himself and says it is nothing, before rushing to help find Bakura as it begins to rain. (In the dub, it is instead stated that Joey's memories of his friends allowed him to break free; as some memories are forever.)
As Diva stands on the roof of a building, he is suddenly abducted and blindfolded by a group of men from KaibaCorp. He is brought before Kaiba, who demands the pieces of the Puzzle. After refusing to hand them over, he is taken to Kaiba Land.

During his search for Bakura, Yugi stops at a road crossing just as the lights change. He takes a moment to catch his breath and notices that the traffic is stopped, when it should be moving. Looking into the intersection, he sees that Kaiba is the source of the disruption. Yugi asks him what he is doing there and Kaiba declares that Yugi is to take part in the exhibition Duel at Kaiba Land, no excuses. He shows Yugi the near-reassembled Millennium Puzzle and expresses his belief that Yugi and Diva have the two missing pieces. Before leaving on his helicopter, he explains that his goal is to face "the other Yugi" and that Yugi alone is of little interest to him.

Yugi sees that the Millennium Puzzle box with his piece is in the road and proceeds to collect it just as traffic begins to move. He almost gets hit by a truck, but is saved by Sera, who teleports him to safety. Yugi thanks her and she says it is up to him whether to complete the Puzzle or not once again. She also requests that Yugi save her elder brother.
At the Kaiba Land stadium, which boosts a high attendance including Weevil Underwood and Rex Raptor, Tristan, Joey, and Téa, fighter jets perform in the sky above them as Téa gets a message from Yugi reassuring her that he will find Bakura. One of the jets' engines fails, and as the pilot frantically tries to bring it under control, Kaiba Summons "Neo Blue-Eyes Ultimate Dragon" and has it attack the fighter jets, revealing that they were just Solid Vision. The stadium becomes flushed with a deep blue light as Kaiba stands at the center. He gives a speech to the audience about Dueling and his new Duel Disk. Yugi and Diva are introduced and Kaiba announces that he will be Dueling each of them for their pieces of the Millennium Puzzle. As Diva realizes in shock that Yugi has the other piece of the Puzzle, Sera appears before Diva and apologizes, but maintains that she made the right decision in giving her Puzzle piece to Yugi. Diva is merely relieved to see that she is okay.
Kaiba announces his intention to Duel Diva first, but Yugi demands that he be the one to Duel Diva, as he had hurt Yugi's friends and caused Bakura's disappearance, Yugi considers this to be his battle. Kaiba allows it. As they face off, Diva notes that they're are getting to Duel at last. Yugi tells Diva that Sera is worried about him and asks him to return Bakura, but he refuses, and Kaiba throws Yugi one of the new Duel Disks as the platform they stand on begins to rise and the remaining Plana watch from the top of the stadium.
Diva transforms the match into a Dimension Duel as Yugi puts on the new Duel Disk and headset, overwhelming his brain with the wealth of information. Yugi begins defensively, Dimension Summoning "Sentry Soldier of Stone" and Setting two cards. Diva immediately goes on the attack, Dimension Summoning and transforming "Vijam the Cubic Seed" into "Geira Guile the Cubic King", which only has 800 ATK, but inflicts 800 damage to Yugi. Diva then uses "Cubic Karma" to stack his other two "Vijam" under "Geira Guile", increasing it to 2400 ATK and allowing it to defeat "Sentry Soldier of Stone". The DEF of the Dimension Summoned "Sentry" is dealt as battle damage to Yugi, triggering his "Dig of Destiny" Trap Card and allowing him to draw again. As he did before, Diva then reverts "Geira Guile" into the "Vjiam" that composed it, before transforming two of them into "Vulcan Dragni the Cubic King", which inflicts even more damage to Yugi through both its effect and its direct attack, bringing him down to 2800 LP. Then Diva reverts "Vulcan Dragni" and transforms his three "Vijam", chanting, "Wretched light, pitch-black darkness! Open the door to a new future in order to return the world to its destined state! Come forth, "Indiora Doom Volt the Cubic Emperor". "Indiora" appears with 2400 ATK, and its effect damages Yugi's LP by 800, bringing him within range of defeat, but Yugi reduces its ATK to 100 by discarding "Silent Swordsman LV5" with "Warrior's Devotion".
Diva claims he is not doing anything wrong; he just wishes to go to the new dimension and leave the current corrupt world behind. He invites Yugi to join him, but Yugi refuses to give up on the current world and its future. (In the dub, Diva describes a world without hate, but Yugi retorts that hatred is all that fuels Diva.) Diva reflects on his youth, when he was living with an abusive man, who would get children to steal for him. The man would neglect the children and use the stolen money to take care of himself. Shadi appeared before them and immobilized the man. He approached Diva and touched his forehead, causing the symbol of the Plana to momentarily appear before transporting him away. When Sera asked what he did to her brother, Shadi assured her that he was safe. He then proceeded to perform the same action on the other children. Finally, he unfroze the man and used the Quantum Cube to put an end to him.
Vowing not to let Shadi's deeds be in vain, Diva brings out "Indiora" again, reducing Yugi to 150 LP, but powering up "Lord Gaia" to 3000 ATK at the same time. "Lord Gaia's" wyvern steed materializes from a stream of fire, but Diva is unfazed, halving its ATK and doubling that of "Indiora" with the "Cubic Wave" Spell Card. Believing that he will have erased the vessel of the Pharaoh, he attacks, but Yugi counters with three Trap Cards; first, "Dimension Sphinx", which inflicts the difference between the ATK of their monsters to Diva, second, "Dimension Guardian", which prevents "Lord Gaia" from being destroyed, and finally, "Dimension Mirage", which forces "Indiora" to attack again if it failed to destroy a monster in battle. "Indiora" is caught in a perpetual attack loop, and Diva is slowly defeated, as Yugi reiterates that he believes in the future (in the dub, he impresses upon Diva that while he feels his cause to be a noble one, he's has already lost if he's is fighting with hatred). Diva disappears after the Duel as the Dimension Duel fades, and as Joey, Téa and Tristan celebrate Yugi's victory, a light appears in the audience, as Bakura is brought back to their world.
Kaiba advances to the field to Duel Yugi for the two pieces. He states that his goal is to bring back "the other Yugi"," whom he has unfinished business with. He does not expect the Duel to take long, as he is only Dueling the regular Yugi. Kaiba places the Millennium Puzzle in the center of the field, where it floats in a beam of light. Yugi tries to tell Kaiba that Atem is gone, but he pays no attention and they begin their Duel.
Yugi takes the first turn, Summoning "Marshmacaron" in Defense Position and Setting two cards. Kaiba isn't is not impressed, Summoning "Assault Wyvern" to slice "Marshmacaron" to pieces, but destroying "Marshmacaron" allows Yugi to Summon two more from his Deck, which reform from the fragments. Kaiba in turn sacrifices "Assault Wyvern" since it destroyed a Defense Position monster, allowing him to Summon "Blue-Eyes White Dragon", which he augments with "Dragon's Fighting Spirit", granting it an additional attack for every monster Yugi just Summoned. "Blue-Eyes" destroys both "Marshmacarons" and attacks Yugi directly with a single "White Lightning", but this allows Yugi to activate "Dark Horizon", bringing "Dark Magician" to the field. On his next turn, Yugi simply plays another face-down card.
Unimpressed, Kaiba attacks "Dark Magician" with "Blue-Eyes", but Yugi reveals "Metamorphortress", a Trap Monster that shields "Dark Magician", taking on ATK and DEF equal to its ATK plus 1000. He destroys "Blue-Eyes", and after attacking, "Metamorphortress" switches safely back into Defense Position. Kaiba retaliates by taking the Duel to the next level, Ritual Summoning "Blue-Eyes Chaos MAX Dragon" using his "Chaos Form" Ritual Spell Card without Tribute since "Blue-Eyes" is in his Graveyard. The 4000 ATK Ritual Monster easily destroys "Metamorphortress" and "Dark Magician", inflicting doubled piercing battle damage. Yugi defends with "Apple Magician Girl" and a Set card.
Infuriated by Yugi's monsters, Kaiba immediately attacks with "Chaos MAX Dragon", but the effect of "Apple Magician Girl" allows Yugi to Special Summon "Lemon Magician Girl" and redirect the attack to her while halving the ATK of "Chaos MAX Dragon". "Lemon Magician Girl" has the same effect, redirecting the attack to the newly Summoned "Dark Magician Girl" and halving the ATK of "Chaos MAX Dragon" again. "Dark Magician Girl" deftly dodges the blasts, before counterattacking and destroying "Chaos MAX Dragon". Kaiba warns Yugi that he's is not finished yet; the destruction of his "Blue-Eyes" allows him to Special Summon a new dragon. As his monster flies in from the far reaches of space, he chants, "Infinite time, oh white strength hidden within its origin, spread your wings in the echo of intersecting souls, and come forth from the blue abyss! Come forth, Deep-Eyes White Dragon!" ("Watch as the relentless arrives from the far reaches of light and space, seeking vengeance! Witness Deep-Eyes White Dragon!" in the dub). "Deep-Eyes" inflicts 600 damage to Yugi for each Dragon in Kaiba's Graveyard and takes on the ATK of "Chaos MAX Dragon". "Deep-Eyes" then attacks "Lemon Magician Girl", but Yugi is able to halve the damage with "Magicians' Defense", keeping him in the Duel with 600 LP. Frustrated, Kaiba Sets a card and passes play to Yugi.
Yugi draws, and his eyes widen at the sight of the card. He explains that he has to give it to Kaiba to activate his Spell Card, and he tosses it to Kaiba, who's whose eyes widen upon beholding it. As he has done so, Yugi activates his "Magical Contract Door", adding a new monster to his hand, which he immediately sacrifices his two "Magician Girls" to Summon. He chants, "Roaring dragon of black-steel! Shatter the lock that encloses the boundaries of the mortal plane and bring forth destruction to all my enemies! Come forth, Gandora-X the Dragon of Demolition!" ("Break free from your iron prison, Gandora-X the Dragon of Demolition!" in the dub) as "Gandora-X" emerges from the "Magical Contract Door". Yugi explains that it will destroy "Deep-Eyes", inflict its ATK to Kaiba, and then gain that ATK. Kaiba refuses to let Yugi win; while "Deep-Eyes" is still destroyed and Kaiba takes 4000 damage, bringing him down to 2500 LP, the final effect of "Deep-Eyes" takes "Gandora-X" with it. Both Duelists are blasted backwards. Yugi insists that the Duel is pointless and demonstrates this by inserting the last two pieces into the Millennium Puzzle. Nothing happens, much to Kaiba and the Plana's surprise.
Meanwhile, Diva is back in the dimension where Mani had died and he sees the Millennium Ring again. Sensing his presence, the Ring engulfs him in evil energy, and he screams for Sera to save him.

Yugi explains to Kaiba that nothing happened because Atem is no longer inside the Puzzle. Kaiba is furious and accuses Yugi of deceiving him. He activates his face-down "High Speed Aria", allowing him to activate the effect of a Spell Card in his hand; the "Monster Reborn" that Yugi gave him. He intends to revive "Deep-Eyes", but Yugi counters with "Final Geas", removing all monsters from the Graveyard except one - "Dark Magician". "Dark Magician" attacks directly, and Kaiba's Life Points decrease, but he smirks as the counter suddenly stops at 100. The power at the stadium is shut down, prematurely ending the Duel.
The Quantum Cube has appeared in the center of the stadium, and it expands and swells to an immense size as the Millennium Ring appears on the side and Diva's distorted laughter echoes through the stadium. Dark power begins spurting from the Cube, twisting through the stadium in cubic particles as Yugi recognizes the Ring. Up above, Sera asks in shock if this is Diva, and Diva replies that it is. Yami Diva emerges from the cube – a grotesque, demonic creature with cubes protruding from his body and the Millennium Ring fused into his chest. As he emerges from the cube, it rises into the air, dispersing its dark power over Domino City, the strands disintegrating those who they touch as Joey, Tristan, and Téa watch in horror. Sera and the Plana appear in front of Yami Diva, begging him to stop, and revealing that the Quantum Cube is an eighth Millennium Item that can be corrupted with a single drop of evil, remaking the world into a dimension of darkness with the power of the Plana. Heedless of their words and his connection to Shadi, Yami Diva disintegrates his friends, and Kaiba and Yugi step up to challenge him.

Yami Diva agrees, eager to destroy them slowly rather than quickly. He begins by instantly Summoning "Crimson Nova the Dark Cubic Lord" and Setting two cards to end his turn, laughing as the effect of "Crimson Nova" inflicts 3000 damage to all of them. He explains that the Duel is a Shadow Game, where the players' bodies disintegrate as they lose Life Points. Kaiba takes the next turn, Dimension Summoning "Pandemic Dragon", Spiriting its ATK to the maximum, and paying 500 LP to lower the ATK of "Crimson Nova" by the same number, which will also allow "Pandemic Dragon" to automatically destroy it. "Pandemic Dragon" first releases a cloud of viral particles and then a blast of flames, but "Crimson Nova" is unaffected by monster effects from those with lower ATK, and Kaiba Sets a card, warning Yugi to be careful.
Yugi Dimension Summons his "Silver Gadget" and "Gold Gadget", Spiriting their ATK to the max and Setting two cards. Yami Diva does not hesitate to attack Yugi's "Gadgets", but Yugi plays another Trap monster, "Metalhold the Moving Blockade", equipping his two "Gadgets" to it to gain their ATK, rising to 3200 ATK. "Metalhold" counterattacks, but Diva blocks the destruction of his monster with his "Cubic Defense" Trap Card, which also Summons two more "Crimson Novas" from his hand. The first one attacks and destroys "Pandemic Dragon", lowering Kaiba to 2000 LP and triggering the effect of "Pandemic Dragon", weakening the ATK of all monsters on the field by 1000 – but since Yami Diva's "Crimson Novas" are unaffected, the only monster that loses ATK is "Metalhold", allowing the third "Crimson Nova" to destroy it as well, bringing Yugi down to 2800 LP.
As they destroyed monsters, Diva's newly Summoned "Crimson Novas" can attack again, and they each attack Yugi and Kaiba. Yugi negates the direct attacks with "Spiritual Swords of Revealing Light", but has to pay 1000 LP for each attack, lowering his LP to 800. Kaiba expresses concern, but Yugi reassures him that he's is okay. But Yami Diva activates his other Trap, "Unification of the Cubic Lords", which fuses his three "Crimson Novas" together. He chants, "Collection of wicked consciousness! In order to lead this world into a despair without light, descend now from the pitch-black darkness! Crimson Nova Trinity the Dark Cubic Lord!" ("I channel all the hatred of the shadows with my Millennium Ring to fuse my three Crimson Novas into the ultimate fiend of despair! Crimson Nova Trinity the Dark Cubic Lord!" in the dub). The 4500 ATK Fusion Monster looms over Yugi and Kaiba, as Yami Diva explains that it will halve their LP when it attacks. "Crimson Nova Trinity" blasts out beams of energy, reducing Kaiba to 1000 LP and Yugi to 400, blasting them off their feet.
Yami Diva wonders which of his opponents he should defeat first and chooses Yugi. However, Kaiba redirects the attack to himself using "Krystal Avatar", a Trap monster that takes on his LP and inflicts it to Yami Diva upon being destroyed, reducing him to 4000 LP, but wiping Kaiba out. He hands Yugi the Millennium Puzzle, before disappearing, demanding that Yugi "call him now" (in the dub, he states that he saved Yugi for the Pharaoh, believing that he will return). Yugi puts on the Puzzle and continues the Duel, as the effect of "Crimson Nova Trinity" inflicts the damage that Yami Diva took to Yugi, but Yugi discards his "Clear Kuriboh" to reduce the damage he takes to zero. Regardless, "Crimson Nova Trinity" attacks again as it destroyed a monster, halving Yugi's LP once more, to 200. Yugi is able to block this attack too, banishing "Clear Kuriboh" to draw a card, which he can Special Summon if it is a monster and redirect the attack to, but Yugi's body reaches its limits and he finds himself incapable of drawing his next card. He apologizes to everyone and begins to black out, but is suddenly engulfed in a beam of golden light.
Diva wakes up in the Plana realm with Sera, Mani, and his friends, where Mani informs him that since the Pharaoh had returned their power is now gone, but comments that it is for the best.

During the graduation ceremony, Yugi reads his speech, causing Téa to tear up and Joey and Tristan to cry uncontrollably. In Egypt, Diva and Sera part ways from Mani, on good terms. At the airport, Téa boards a plane to America, and her friends all see her off.
<u>Turn 2: Atem</u><br />
Atem activates "Dark Magic Veil", paying 1000 LP (Atem: 8000 → 7000) to Special Summon "Dark Magician" (2500/2100) from his hand in Attack Position. He destroys "Time Chain", so "Neo Blue-Eyes" is now treated as being face-up on the field.
<u>Turn 7: Kaiba</u><br />
<u>Turn 3: Kaiba</u><br />
Kaiba Dimension Summons a second "Krystal Dragon" (2500/1000) in Attack Position. The first "Krystal Dragon" attacks "Vijam", but the effect of "Vijam" prevents its destruction by battle. As it was attacked, its effect activates, moving it to the Spell & Trap Card Zone and placing a Cubic Counter on "Krystal Dragon". Monsters with Cubic Counters are unable to attack and have their effects negated. The second "Krystal Dragon" attacks directly. As an opponent's monster declared an attack, Diva activates his face-down "Cubic Ascension", letting him Special Summon another "Vijam" from his Deck and make it the attack target. He Special Summons "Vijam" (0/0) in Attack Position and its effect activates, preventing its destruction by battle, placing itself in the Spell & Trap Card Zone and giving "Krystal Dragon" a Cubic Counter.
Kaiba activates his face-down "Dragon's Orb", preventing the effects of Dragon-Type monsters he controls from being negated until the end of the turn. As both "Krystal Dragons" attacked this turn, Kaiba activates their effects, letting him add a Dragon-Type monster from his Deck to his hand. He adds two "Blue-Eyes White Dragons". As he has a "Blue-Eyes White Dragon" in his hand, Kaiba Dimension Summons "Blue-Eyes Alternative White Dragon" (3000/2500) from his hand in Attack Position via its own effect. Its name is treated as "Blue-Eyes White Dragon" while on the field. "Alternative Dragon" attacks directly. As he is being attacked directly, Diva activates his face-down "Cubic Rebirth", letting him target the attacking monster and force his opponent to Special Summon as many monsters as possible with the same name from their hand, Deck and Graveyard. The targeted monster and each of the Summoned monsters will receive a Cubic Counter and have their ATK reduced to 0. Diva can also Special Summon a "Cubic" monster from his hand. Kaiba Special Summons the two "Blue-Eyes White Dragons" (3000 → 0 each) from his hand in Attack Position, while Diva Special Summons a third "Vijam" (0/0) in Attack Position. Kaiba Sets a card.
"Counter Gate" resolves and Kaiba draws (from the ground rather than the Deck) "Obelisk the Tormentor". He Tributes his two "Blue-Eyes" and one "Alternative Dragon" to Tribute Summon "Obelisk" (4000/4000) in Attack Position. Kaiba activates its effect, Tributing his two "Krystal Dragons" to inflict 4000 damage to Diva (Diva: 8000 → 4000). Due to being an Egyptian God, the effects of "Obelisk" cannot be prevented by the effect of "Cubic Mandala". "Obelisk" attacks and destroys "Buster Gundil" (Diva: 4000 → 1000).
At this point, the security field surrounding the pieces of the Millennium Puzzle deactivates, so Mokuba and Kaiba escape with the pieces. The Duel ends with no conclusion.
Yugi Muto vs. Diva
This Duel uses Dimension Summoning. Both Normal Summons and Special Summons may be conducted as Dimension Summons instead, allowing players to Summon any monster without Tribute, by using their own Spirit to determine its ATK and DEF values, though their maximum original values will be the printed values. Neither player receives battle damage from battles involving Dimension Summoned monsters, but will take damage equal to their ATK or DEF when they are destroyed, depending on their battle position.
As every monster Dimension Summoned by both players was Summoned with its maximum values, that will be not be noted below.

Items
* Duel Disk: The new-and-improved Duel Disk, developed by Kaiba Corporation, creates Solid Vision holograms from the user's imagination. Upon closer observation, there doesn't appear to be a slot to serve as the Graveyard.

References and Easter Eggs
* Joey mentions the pro Dueling circuit that was introduced in Yu-Gi-Oh GX.
* Rex Raptor and Weevil Underwood make cameo appearances in the crowd during the tournament.
* Yugi's new Duel Disk resembles the version that appears in Yu-Gi-Oh ZEXAL. It also includes a similar headpiece, although a Duel Gazer is absent.
* Kaiba's virtual Duel Disk blade operates similarly to the ones featured in Yu-Gi-Oh VRAINS. It also possesses a ZEXAL-era headpiece.
* When Atem finally appears, he draws a card from his Deck and plays it without looking. Atem did this several times in the manga and anime, most notably in his Duel against Yami Marik.
* Atem appears to perform a Shining Draw, a concept first named in the Yu-Gi-Oh ZEXAL anime.
* Atem Summons Mahad, a character from the Memory World arc, to the field as a Duel Monster.
* This is the first time Shadi's death has been depicted onscreen. In the manga and anime, Yami Bakura implies that Shadi had died before Shadi had met Marik.
* The movie confirms that the Egyptian God Cards vanished with Atem.
Differences in adaptations
*A poster for the film shows virtual projections of cards held by Kaiba, including three cards with the artwork of "Blue-Eyes Alternative White Dragon", but with the names, "BLUEEYESWDRG", "OBRZK of GIANT[...]" and "BLUEEYESAL[...]", seemingly referencing "Blue-Eyes White Dragon", "Obelisk the Tormentor" ("Giant God Soldier of Obelisk") and "Blue-Eyes Alternative White Dragon" respectively.
*Aigami/Diva seems to suffer misplaced monomania, which is an obsession with one thing. Despite knowing that the Millennium Ring was a source of great evil, he blamed Bakura instead for the evil committed by Yami Bakura.
*As this movie takes place in the manga continuity, Kaiba was not present when Yugi beat the Pharaoh.
**Additionally, he does not retain his disbelief in magic, having learned of the "second Yugi".
**Though Kaiba accepts magic exists, he appears to believe technology is superior, being able to use his new Duel Disk technology to counter the Quantum Cube.
*The inside of a Duel Disk is seen for the first time, as Tristan was fixing Joey's.
**When the top half is removed, it shows that there is no way cards can fit into the Graveyard slot; a card could only fit half-way in before hitting the cover.
