If I use Arcane Barrier's effect and destroy it does Magical Citadel of Endymion gain the spell counters?
Very simply; you can't destroy Arcane Barrier w/ Arcane Barrier's effect. Arcane Barrier very clearly says that you can "send it to the Graveyard". If you could destroy it with its own effect, it would say "destroy" in its text. So, Arcane Barrier's effect will have no interaction with Endymion.
