Say if you summon black ptera with fossil excavation. It's effect is negated then. - "Fossil Excavation" only negates the monster's effects while the monster remains targeted by "Fossil Excavation". When "Black Ptera" is sent to the Graveyard, it is no longer targeted by "Fossil Excavation", so its effect will not be negated.
