- Mystic Box could only be used with Dark Magician. It destroyed one card on the opponent's side of the field.
- Yugi used this against the Paradox Brothers in the Labyrinth duel to switch places with his Dark Magician and the brothers' Jirai Gumo, destroying Jirai Gumo in the process.
- Against Seto Kaiba outside Pegasus' castle, Yugi used this card to destroy Seto's Ancient Lamp, allowing Dark Magician to destroy La Jinn the Mystical Genie of the Lamp.
- The card's effect was different again in the final duel between Yugi and Pegasus; Pegasus had his Relinquished equipped with Yugi's Dark Magician and a Jigen Bakudan on his side of the field. When Yugi played Mystic Box, it freed Dark Magician from Relinquished and put Jigen Bakudan in its place.
