If I attack my opponent's Wattdragonfly with my Gem-Knight Citrine and destroy it, can he use Wattdragonfly's effect?

No, monsters that Special Summon other monsters when destroyed by battle apply their effects DURING the Damage Step, not after; and since Citrine prevents such effects from being activated until after, your opponent cannot use Wattdragonfly's effect.
