Yes, you can. "Defender, the Magical Knight" will not be destroyed, and will not be removed from play.
However, (similar to "Breaker the Magical Warrior") the effect of "Defender, the Magical Knight" which gives it a Spell Counter starts a Chain. If your opponent chains "Bottomless Trap Hole", then "Bottomless Trap Hole" resolves before "Defender, the Magical Knight" gets the Spell Counter. "Defender, the Magical Knight" does not have a Spell Counter yet, so you cannot remove THAT Spell Counter to save him. You would have to remove a Spell Counter on a different card.

Actually, "Defender, the Magical Knight" would be destroyed. See the Breakdown of the Battle Phase.
First, during Damage Calculation, "Defender, the Magical Knight" would be destroyed by battle. At this time, you use the effect of "Defender, the Magical Knight", and remove a Spell Counter instead.
Afterwards, during the "after Damage Calculation" portion, the effect of "Red Dragon Archfiend" activates and tries to destroy all monsters in DEF Mode. The effect of "Defender, the Magical Knight" can only be used once per turn, so you can't use the effect again. All monsters in DEF Mode will be destroyed.
