If I use a heavy storm when my opponent controls one Ancient City - Rainbow Ruins, and one crystal beast monster (any) will only the crystal beast be destroyed?

or do both cards get destroyed?

You can't have two copies of "Ancient City - Rainbow Ruins" on the field - they're Field Cards, and there can only be one Field Card on the field at a time.
If you activate "Ancient City - Rainbow Ruins" while your opponent has a "Ancient City - Rainbow Ruins" already on the field, then your opponent's "Ancient City - Rainbow Ruins" is destroyed by game mechanics. The "● 1+:" effect only protects it from being destroyed by card effects; it doesn't protect against game mechanics.

Deus Ex is correct, it's some kind of game technology that you have to learn and remember. It happened the same way on "Magical Citadel of Endymion", it cannot remove a counter from itself if the new field is coming on the field. It's known as "Replacement" rather than Destroy. Ancient City - Rainbow Ruins Rulings Questions

In order to activate Ancient City - Rainbow Ruins's 3+ effect, it said that I have to send 1 Crystal Beasts monster to the Graveyard to negate the activation of a Spell/Trap card and destroy it. However, is it possible to send a face-down Crystal Beast to the Graveyard to negate the activation of a Spell/Trap Card and destroy it?

If this card is on the field (with it being able to activate up to its 3+ effect) and my opponent activates a Field Spell Card, am I able to negate its activation and destroy it by sending one Crystal Beast to the Graveyard?

not sure on the first one, but I don't think you could sent a face down beast.
