I'm trying to create a Yugi Muto deck based on the cards he used in the Battle City arc and some of the cards deck Yugi Starer Deck: Reloaded Edition. Here are the cards that I have. First off, Monster Reborn is banned. if you don't care about the banlist, then ignore this.
If you want to keep this battle-city only, then thats easy. he never used the Gadgets or LV cards during battle city, nor Gemini elf, eletric virus.....just look at Yugi Muto's Decks for the cards he used during battle city.
IF you are willing to venture outside that arc then:
Drop the gadgets, Electric Virus, Dark Blade, Rising Energy, black pendant and LV monsters anyway, you are best off focusing mostly on the Magicians.
The Eye of Timaeus is screaming "RUN ME"
2 buster blader is overkill, use Fusion Conscription to search him and fuse him when ready. with the added bonus of being able to search Dark Magician and Dark Magician Girl as well if you have their Respective Fusions. this makes the skilled White Magician uneeded as well.
Also, MIRROR FORCE, Legion the Fiend Jester.......actually just look here Duelist Pack: Battle City while you are at it
So take a look at those links and see what you decide to ditch/keep, there is a LOT to work with for making a character deck, which I love doing.

Technically speaking, Yugi did have "Gemini Elf" in his deck, as evident by the novelization of the movie, which lists his whole deck. Also, Yugi used the Magnet Warriors and Poker Knights starting from Battle City, becoming mainstays ever since. And he did debut "Chimera the Flying Mythical Beast" and its Fusion Materials, also becoming mainstays.

Anyway, moving on, I agree that the Gadgets, LV monsters, "Dark Blade", and the extra "Buster Blader" aren't really needed. And if you're going to branch out from just Battle City, "The Eye of Timaeus", "Dark Magician Girl the Dragon Knight", and "Amulet Dragon" should be put into the deck/Extra Deck, as they are powerful additions to the Dark Magician family. Yugi also used the "Obnoxious Celtic Guard" frequently from Battle City on (or, more accurately, Virtual World and on), and "Swift Gaia the Fierce Knight" along with it (though the latter's usage was a bit more limited compared to the former). "Watapon" became an increasingly common tactic. If you're unconcerned about the Forbidden Lists, then add a "Pot of Greed" for more drawing power (which also works well with "Watapon"), and perhaps "Card Destruction", since it was used fairly regularly. The Poker Knights should be considered, as they have good swarming abilities, which Yugi did use a number of times, and their fusion form, "Arcana Knight Joker" is a powerful monster (which is our equivalent to "Royal Straight Slasher"). Also, the Magnet Warriors proved to be useful, especially considering that "Valkyrion the Magna Warrior" was pretty much Yugi's strongest monster in terms of printed power (outside of the God Cards, obviously). "Soul Rope" became fairly frequent from Battle City onward, which would help in gathering the Magnet Warriors/Poker Knights quickly. The "Magician of Black Chaos" would go well in the deck, as it can also help "Dark Magician Girl", plus it fits the magician theme to his deck. Shame cards like "Dark Illusion (anime)" and "Dark Renewal" haven't been released in English yet, as they would be very useful, especially the latter with its ability to search out an DARK Spellcaster from the Graveyard OR deck.
